I've never had a problem with RESET that required that Cap to be replaced - when I have hitn problems with reset, it was either down to the ZX8302 or something more fundamental with the main ZX8301, but replacing the Cap is a simple and cheap enough operation to eliminate it. Do you see the same swapped colour effect in other stipple patterns?
Maybe SMSQ/E just uses a different 'chequerboard' stipple pattern, which would not effect the colour seen by the eye.

It fixes a problem on a remote stations. Causing corrupted data when using INPUT in certain circumstances on Nx channels.

I would also suggest unplugging the cables from the floppy drives them-self's. In case one of the drives is faulty.
